Right after completing Lysandre Labs in Pokemon X and Pokemon Y, you will see some cutscenes and learn that you need to head for Geosenge City.
Once you arrive, head for the northwest part of town to fight a Team Flare Grunt. After that you can head inside Team Flare’s Secret HQ. You will start with a couple single battles, then have a few double battles, with Serena at your side, followed by four single battles. This will all lead up to a battle against the legendary Xerneas in Pokemon X or Yveltal in Pokemon Y. Lastly, you will have final battle with the head of Team Flare after catching one of the two legendary Pokemon. Just like with the other two Team Flare based areas, you will see a lot of Dark and Poison types, so plan accordingly.

Whatever you do, make sure to save at this point!
The next step is to catch the legendary Pokemon for whichever game you have. You can either use your Master Ball you obtained earlier here or go with something like a Ultra Ball or a Dusk Ball if it is night. I actually managed to catch Yveltal on my second try with a Dusk Ball with him barely in the red with no status effects. So I would definitely try catching him with something besides the Master Ball and saving that for a tougher Legendary later. Even though I had luck with no status effects, it is always a good idea to either put the Pokemon to Sleep or paralyze it for extra help. Moves like False Swipe are very good too, which you can get a TM for earlier in the game. This will allow you to attack and guarantee that you won’t accidentally KO the Pokemon.
